I also have thought about another approach where you use keyboard keys to control the notes and then overlay an XY pad to control synth paramters in the Y axis. Can you trigger both keyboard keys and an overlaid xy pad at the same time?

Can I hit a button to change the note values of the keyboard keys? (just like the example above where the keys represent C major then I hit a button to change to E minor.)

The transpose will solve the most common scale changes (it will work for major and minor scales and all the standard modes, but not oddly spaced scales like bebop and blues etc.)
You could experiment with transpose and Named Ticks, perhaps?
